ML Enzyme Engineer Consultant
Skills
- Proficiency in Python and/or R and ML libraries (PyTorch, TensorFlow, scikit-learn).
- Experience with phylogenetics and molecular evolution tools (HyPhy, PAML, FastML).
- Multiple sequence alignment and ancestral sequence reconstruction expertise.
- Structural modeling and function prediction of enzymes (PDB experience).
- Familiarity with active learning and iterative design-test-learn ML approaches.
- Ability to build scalable, reproducible workflows (Snakemake, Nextflow) and work with cloud tools.
- Experience handling genomic/proteomic datasets (NCBI, UniProt, PDB).
- Strong written and verbal communication for interdisciplinary collaboration.
Responsibilities
- Design and implement scalable computational pipelines to rank and prioritize enzyme sequences for experimental screening.
- Integrate sequence, structural and functional features into multi-criteria scoring and prioritization systems.
- Develop and adapt ML/AI approaches (e.g., Bayesian optimization, reinforcement learning, active learning) to refine candidate selection using experimental feedback.
- Perform phylogenetic and evolutionary analyses including positive selection detection and ancestral sequence reconstruction.
- Translate computational outputs into biologically actionable hypotheses in collaboration with experimental teams.
- Build reproducible workflows (Snakemake/Nextflow) and document code, models, and evaluation metrics.
- Collaborate closely with experimental biochemists, structural biologists, and protein engineers to validate predictions and iterate on models.
Education
- MS, PhD, or equivalent experience in Computational Biology, Bioinformatics, Biophysics, or related field.
- PhD strongly preferred (or working toward PhD) for senior/complex engagements.
- Demonstrated domain knowledge in enzyme catalysis, protein engineering, or molecular evolution.
