Lead Omics Workflow Engineer
Skills
- Expert-level Nextflow workflow development and orchestration
- Deep domain knowledge of omics pipelines (RNA-seq, WGS, proteomics)
- Strong software testing and validation practices applied to bioinformatics
- Linux/Unix proficiency and experience with HPC schedulers (SLURM)
- Containerization with Docker and Singularity
- Experience designing modular, stateless pipeline code and CI/CD for workflows
- Ability to lead technical teams and communicate complex scientific/computational issues
Responsibilities
- Perform structured review and characterization of ~20+ Nextflow-based omics pipelines, documenting dependencies, execution patterns, and failure modes
- Architect and implement a unified test suite with representative datasets and regression checks to detect unintended scientific changes
- Propose and execute tooling, dependency, and container image upgrades while maintaining scientific and security standards
- Design and operate automated validation workflows to run test suites on demand or in response to code changes
- Analyze validation results to verify scientific consistency and provide expert interpretation of differences
- Ensure pipelines are hermetic and portable across on-premise SLURM HPC and Google Cloud Platform
Education
- Bachelor's degree in Computer Science, Bioinformatics, Computational Biology, or related field, or equivalent experience
- Advanced degree (MS/PhD) in a relevant field preferred but not required
